Try dialing the normal combination. At the opening number, push a probe (pick, etc.) into the shackle hole and push the locking bolt back.
What may be occurring is that with the shackle out, there may be nothing to push back the bolt and clear both ends of the shackle.
Nothing is foolproof to a talented fool. Wisdom is not just in determining how to do something, but also includes determining whether it should be done at all.
